Abstract A RIL population consisted of 138 individual lines was constructed from the across between 83-58 and Perennial. 168 polymorphic markers including 142 SSR, 24 CAPS and 2 morphological markers(pun and up)were used to construct a linkage map of pepper(Capsicum annuum L.). Capsanthin content of each line was evaluated when the fruit get into physiological maturity stage(70 days after flowering), which were used to do QTL analysis. 3 QTLs related to capsanthin content were detected on P2, P10, P12 chromosomes, using MQM mapping method, accounting 7.6 %, 8.2 %, 6.5 % of the phenotypic variance respectively.
